This isn't a molecular scale machine. For something like this, the techniques used are similar to those used to make ICs. Google MEMS, micromachines, and micromachining. (ETA, there were toys called "micromachines" so stick with MEMS and micromachining.)

Now that is astonishingly impressive. seriously. the next item on their list is an engine to power it. talk about building from the bottom and up. but i guess that is the only way to actually make a nanoscale manufacturing plant. kinda like building an ordinary one but at incredibly small scales. Once you have the basic tools sorted out you can start bilding nanofactories in a similar way to how we build ordinary factories. by using nano scale gantry cranes and nanotrucks.
