If we are missing that much hard dirty matter in our own neighborhood, how much of the rest of the universe is lurking behind obscuring intervening matter?

Um, I think you may not have read the paper carefully; the estimated amount of baryonic matter in all the missing satellites combined - even the most extreme estimate - is still essentially trivial wrt the (baryonic) mass in the MW or M31.
